The software that new Mimakis come with is a Wasatch RIP branded for Mimaki. I would assume that would give Wasatch a slight edge as they have worked together with Mimaki to optimize the workflow. I have heard good things about Onyx but not enough experience to give you more info.

I have seen this happen when the rail is greased too much causing it to drip on to the vinyl. Also, it could just be the material or how you are storing it. Check for leaks near your storage area.

In my experience these machines sit in a warehouse for unknown amounts of time. Usually a new cap top will fix the issue due to the heads sitting on them for so long and flattening out. Hopefully it's as simple as that.

I don't have a lot of experience with Caldera but in Flexi there is a setting to use color correction that can be turned on and off. Even if you have a profile selected, it doesn't actually apply it unless this option is turned on. It seems to me that could be whats happening in your case...
