Try to look into the cartridge holder. You will see a switch with arm on right side. It is InkEnd sensor. Sometimes it can be damaged by a cartidge. Compare with other slots.
You can check the state in diagnostic menu or by electric measurement device.
Mistake on the picture. It describes "Top of printhead" But alignment correct for top of dampers. For printhead correct will be opposite top and bottom row. Because the damper has a cross way for ink channel.
The problem may be in not same settings for Program step parameter (same as Resolution). Two values available in settings - 0.01 mm and 0.025 mm.
In software should be same as in plotter. Check it.

Yes. For reset counter you have to put another correct Head rank (maybe from the old printhead). Then counter will be initialized. And, after that, done procedure once again for put actual Head rank.

For head counter initialization you have to done head replace procedure in diagnostic menu.
E079 Error means no communication between mainboard and heater control board. It may be because heater board firmware not corresponding to mainboard firmware.
If you made a correct plotter selection the conflict is impossible. Software settings overwrites the plotter settings. So, if some parameters did not set in software the paramater for cut takes from the plotter. Actually, I used EasySign software for cut. But Flexi build same principes.
The problem is ink filters in Cyan channels are clogged. So, ink flow not enough for fill all nozzles.
What cartridges do you use? It is very often for open refillable cartridges. Because Cyan pigment chemistry not so stable and broken when contact to oxygen in the air.
I am not sure about the Ultima but for next generation - Mutoh Kona plotter was solution for install driver for Windows 10. It recommends to load OS in troubleshooting mode with disable driver signature enforcement. Install the driver in that mode. Then reload OS as usual. It works with Kona...
In case with bad damper pure colors on printout should prints bad too.
I think for check it is not feed problem you can create vector file with hairline mesh with cells about 5x5 mm. Print and check the lines.
It looks like feed problem. Check PF-Motor belt tension, PF enccoder and scale position.
Did you try to release some media from roll on back side? I mean try to print not from roll but from media wthout tension and without take-up system.
I think your problem with black strips is black ink drops what created on nozzle plate and jetting by other ink channels. Start to print and open front cover (for make a pause) after 10-15 cm and check for ink drops on nozzle plate. Show nozzle test. Misfiring nozzles can create ink drops.
