I had this problem before and it turned out to be a dirty encoder. Remove the left panel (looking at the printer in the front) you will see a round disc clean with a lens cloth and some alcohol very carfully spin around while having the cloth on both side in between your fingers. Hope this helps.

Check If you look at the actual sub tank and it looks empty as if it were vacuum sealed (really flat) them i would check the two sensors that are located on the top and bottom of each subtank if they are blocked or dirty they will prevent the little pump from refilling the tanks.
