Onyx Cutserver And Multi Paths

So running Onyx Cut server and using Illustrator software.
What i am trying to do it do a contour cut then do a perf cut at same time.
I have lets say the letter A and then a box around that letter.

When cut server opens the file it sees the letter and perf cut square on one layer.
I grab the square perf cut line and move it to a new layer but when i sent the layers to the cutter it cuts both paths. It doenst give me an option to stop an change the tool on the plotter so i can purf cut.

Any ideas.

Plotter is Graphtec FC8600-160

you need to create another cutter preset for the perf cut. Its in the cutter settings and is at the bottom of the window.
