I have been requested to cover three large windows, 10ft by 5ft, with vinyl prints. They do not want the windows to be "see thru" so I plan on using 3M Vehicle Wrap along with a laminate. The print itself will have large pictures with black, graphical fames that separate the pics.

As far as design, yes, you must also communicate your understanding of layout, how the logo will be used with several medias and the importance of a versitile logo for vertical & horizontal formats.

6' wide will bow. I'd install a top & bottom support if I were going to use MDO. If you cannot give it extra horizontal support, I would say you have the wrong substrate.
I'd use the 3M as well with laminate. If you have a large sign & a Big Squeegee, you'll thank yourself! Just recently applied 3 panels of vinyl to a 5'x10' aluminum sign in 45 minutes using the forementioned.
We ask for logo payment upfront. Like you said, the customer will take your design and run if you let them.

Thay have squeegees of all kinds. We prefer the felt and the Teflon squeegees for application without transfer tape. The Teflon glides over the vinyl rather well and works for transfer tape application as well.
