Roland GR2-540 cutting prior to prefeed

I'm running a Roland GR2-540 cutter and outputting from Flexi 24. There are times when the plotter will start to cut a small portion of the job, then prefeed, then pick back up and finish cutting. I can't for the life of me figure out why. Any suggestions?
