The available print height of and Edge in a single panel is 11.8" and one can normally cut approx. 12.5" of height around it. I would suggest you examine the print and cut limits in Flexi Production Manager to see if they can be increased to the default Gerber Omega settings.

If it's from 1996 then it is either Graphix Advantage 6.0 or 6.2. It will be surprising if you get it to install since it will require password(s) as well as a dongle. I suggest your client use it to qualify for an upgrade to the current Omega 6.5 which has up to date features and will support...

The clamps are metal and mount in the lid of the Edge to immobilize the printhead during transport. Here's a link to a YouTube video that shows it:

The "little tool kit" is probably the printhead clamps for when you move the Edge. Did you install them before you moved it?
