Need Help Looking in the wrong place for registration marks - HP Latex 365 / 64 Plus Combo with Flexi 22

I have a recurring issue when printing larger jobs where the plotter will read the HP barcode, sense the 1st registration mark (bottom right) then start looking for the 2nd registration mark about 3-5 inches past the 2nd registration mark. It will scan in circles until it fails and then returns to the origin. If I attempt to place the sensor manually after it fails it will then start trying to scan the left side of the media, then fail. (HP Prime Gloss CP)

I can be printing fine all day, then get to a larger job (200+ copies of 3 inch circles) and no amount of resetting will get it to find the mark. I've uninstalled and reinstalled Flexi, and done a factory reset on the printer. Saving the file as a new name and then reprinting sometimes works, but it is wasting a ton of media.

Any ideas on what to try next to find this gremlin?

I've experienced the same issue on my setup before, bloody infuriating when you've run a full 45m and find out you won't be able to cut the jobs.
I did the same, uninstall, reinstall, added no value.
I then moved onto the Windows firewall, AV, and my network setup, one of the 3 resolved the issue, I suspect it was the AV (Kaspersky).
You'll immediately see if the output cut-file is "corrupted", it receives a # + numeral (eg: HotWheels Party Label _Nested_10398_10156187857 #1) at the end of the cut file string in PM.
It's at that moment that he realised he ... up.

Did anyone find a solution to this issue.
My cutter is reading the barcode fine. Once it starts with the registration marks, it will read down vertically (y axis), but when it scans across the X axis to read the other side, it will shift down the y axis a little, then miss the registration mark on the other side. I have no idea why this is happening. Tried recalibrating OPOS and Media. No luck.

look at the PM sometimes there is the same barkod to 2 different jobs. sometime you change the size of the roll.
you can try to run the cut manually and try different barcode that you have at the PM

I do not run jobs larger than 50" if I can, unless is a one image larger then 60", but I keep my prints to a max of 50" and run a few copies to complete the job, like 2,500 stickers 3" round, I will see how many I can fit in a 54" wide media by about 50" long, then divide them into that amount and that way, I do not have a problem that it will mess my print job.
 
I have experienced this in the past ... if a job is sent but repeated.... and it starts reading the registration marks as you described... go to the job in the list and in the section where you would send a repeat job i think the second tab, select contour only as you have already printed it ... then send ... the cutter will ask you to set the cutting head to the first mark ... just press cancel at this point on the cutter ... then press the barcode button as usualy and the cutter will re-read the barcode as usual... I found this to solve the problem . I have always been able to get the cutter to work when this error happens .... not sure what causes it ... but I just stopped sending repeat jobs or i use this workaround when it comes time to cut ....... Use the latest version of flexi, because there have been bugs in early versions of this bundle. If they don't let you update. Use the Summa plugin for Corel or Illustrator to create the marks, print it without any cut settings from flexi and output it with Winplot to the cutter.
(You can find the plugins and Winplot on Summa.com. Actual Plugins are made for Gosign, but they work for the (good) old winplot as well)
