When I am doing the media comp on our mimaki should I be looking for the line below the dark line(white space) to disappear completely or to match the spacing of the black line to the upper gray bar(looking through a loupe).
You want the two light gray lines to match up so that there is no distinguishable transition between the two as if only one line was printed. Through the loupe and the naked eye, you shouldn't be able to tell that two separate lines were printed.
If you have a darker line you want to add to the current adjustment figure. You want the dark line to go away without creating a white line/gap. Here is a representation of how it should look:
