Clear lexan with second surface black oil base paint. Lexan yellows from sunlight after a few years in South Florida.

Yup, the roof panel will look worse way before the vinyl or paint ever will.

What do you do with the rest of the sheet?

Throw it in the scrap bin. Not my money, I just work here.

Maybe you could cut strips of black MaxMetal, laminate them and adhere them to the panels with silicone that would expand and contract with the panel?
