Roland SC 540 EX Pro II Problem Auto Registration Marks

I'm making my print with registration marks. So I can laminate, then come back and cut. I'm loading the sheet back in correctly. Putting both the base mark and opposite mark on the cut strip. My problem is that when I do

I didn't finish... the problem i'm having is that the vinyl begins to feed forward in little jumps and by the time the sensor gets to the other mark its too far forward.
Is there any way to get the Roland to stop feeding the material out? And just make it sit still? I would have no problems if it would stop doing this.

It behaves like that if the printer thinks the media isn't loaded straight. It reads the first mark and determines an angle from that. If you have the material loaded straight and some space between the outer pinch roller and the mark you could have some lint/dust on the sensor, try cleaning it out, maybe with a slight puff of compressed air?

I leave the front door open and bung up the sensor when cutting. This seems to allow more light in, then it finds the dots more often and cuts more accurately.
Even though it's in a well lit white room.
