Signcut colour seperation

Hi, I'm a newbie to the sign industry so please excuse me. I have got my sign what I want to cut and opened it in signcut pro to cut, but when I click on colour separation in signcut some parts of the lettering are completely filled in? please see image below, any help would be great.
I'm using XP pro service pack 3 and the cutter is a cotek 306C and cuts no problems with signcut pro and using vector magic to save the images as EPS files..
