How do you deal with the silicone caulking when wrapping a box truck?

Trim the film away from the silicone.
Vinyl will not stick well to sealants or flexible body adhesives.

I wouldn't cut it from the vehicle unless you want to possibly deal with causing leaks. Make sure you have the customer know what is going on and tell them to sign a release about the silicone. Like said... if it won't be too noticeable I usually let it stick through my design by keeping the vinyl away from it as mg said.
