    Depending on your RIP you might be able to leave the clipping mask. Onyx recognizes the image size as the size of the clipping mask, not what's outside it. If your RIP "sees" everything that is masked, then you'll have to follow Rick's advice and get to work with the pathfinder.

    Ah, okay, now it's making sense! Tracking typically refers to sideways skew or lack thereof. Yes, that's a problem with Onyx. I'd see if you can back it down to 7.2. We're on 7.2 and it's been the most stable, bug-free version of it we've had (we've been on it since 6.0).
