Can the Epson do 3 layer printing?

Epson control panel shows that you can do up to 8 strikes in the media configuration tool so I'd say so... never tried it on ours however.

You might want to look at outsourcing these to someone with a thermal printer if they're around 12x12. We have both the large format Epson printers and also smaller Gerber Edge thermal printers for specialty jobs like this. We run both every day.
