If you want to run the head wash function you need all 8 cartridges. You can also do it manually with a few cartridges and a syringe. It's up to you which way is more convenient!
For some reason I've never used Rasterlink tools. I always just open them directly in Rasterlink. This might not be it but try unlocking the cut layer. It's locked in your picture so maybe it's preventing it from being saved in the file. Does the cut line show up in the print preview in Rasterlink?
How are you bringing it into Rasterlink? If you're using the FineCut plug-in you need to designate the cut layer even if you have the spot color set before sending the job to the hot folder. If you just open the file in Rasterlink it should work the way you're already setup though.
