Clean out your blade holder and check your cutting strip to make sure it doesn't have any major divots taken out of it. You might just need a new blade holder at the end of the day.
My first thought was head strike as well. Definitely replace the cap top especially if it's old and make sure your pump isn't clogged. Then run a head soak. If that doesn't recover those nozzles, it could just be a head failure.
Nozzle check looks good but it's still possible that the magenta is dropping out during the print. That would cause reds to be more brown. If you haven't changed the dampers in over a year, that's where I would start.

Mimaki calls this function Half Cut. Instead of cutting all the way through, it perforates the vinyl instead so that it doesn't fall out during the cutting. Download the user manual from their site and look up the half cut feature and it will explain it to you.
It sounds like your maintenance station is not working properly. It should never take more than a couple cleanings to recover nozzles. Did you replace the station or at least the cap top, wiper and dampers after the first year? It's part of the regular maintenance.

An ultra cleaning cycle should have ink squirting out of the tube fairly consistently. I would make sure the cap top is as clean as possible as well as the head surface it comes in contract with. Any ink build up that would cause the cap top to not properly seal would cause this issue. I would...
I would take the cover off the maintenance area, run a cleaning cycle, and watch the waste tubes for ink flow. If it's not flowing, either the tubes are clogged or the cap top is not sealing properly with the head.
Sometimes the ink cartridge will be empty but not flag the machine. Just take the cartridge out and make sure there is ink in there. If not, that's the issue. If there is ink, when was the last time you changed dampers and cap top?
