Onyx is a full featured RIP built from the ground up. Rasterlink is a watered down version of Wasatch with a Mimaki UI wrapped around it. So Onyx is going to be the more fully featured software and it will run other brands of machines as well for future growth.
It could be a dirty encoder strip. The fact that it happens in the same place every time points to that although usually you will also see a stair step type pattern along with registration issues. Worth a shot to clean it with alcohol.
I had a customer who had a blown main board on his vinyl cutter. When I got there to install a new one, I was getting shocked left and right. I told him he needed a humidifier and he brushed it off. Needed another main board a month later.

Check the F13 fuse on the main board for continuity. It may have popped when the wrong cable was installed. If the fuse is good, it could be other electrical damage unfortunately. In my experience, if it's not the fuse, the head is usually fried.
This is what I do except I use a forceep to close the lines. I prefer soaking the head in pure fluid rather than using a lint free cloth soaked in fluid like a lot of people do.
You need to install the Mimaki USB driver before the computer will recognize it. It's available on their site.
Edit: I responded before the pictures. Make sure it's the latest version as the driver is glitchy on older versions especially if you installed it from a CD. The download is the better...
Go into the menu and find an item called, "ENV Match." It will automatically re-calibrate the encoders. That tends to help with that type of issue. It's worth a shot but maybe one of the Roland guys on here has a better idea.

I have a customer who bought a JFX200 and ended up not using as much as he thought. He now leases it out to another company in town. So this is a real concern but by the sounds of it, FatCat does a decent amount of work compared to the customer I mentioned.
