Use high quality sharp bits like www.hartlauer-bits.com or www.onsrud.com. A spiral up is to remove the chips. I use Gerber vinyl mask. It takes the heat and is easily removable. Your feed rate may be a bit fast also.
I like the printer separate from the cutter. Better work flow with more production. It makes even more sense if one part of the print/cut machine needs repair.

Your cmy part of your cap station may be bad (is pad swelled up?) and siphoned the ink. Is there ink in and around your pump or did it all siphoned into the waste bottle?

I believe the PNC-5000 cartridge was a CMY or a CMYK only. It had one ribbon cartridge. The PC-60 had more. I had a PNC-600 and it could not use the 60 cartridge. I would google for PNC-5000 cartridges and buy them up if you are going to print with your 5000. CMY will be cheaper and look almost...
All the above is right on. I would soak the heads and then do a regular cleaning....if it showed a good nozzle check you would be good. If not another cleaning and/or soak a little longer.
CE5000-60, Ordway has great deals on them. A very good cutter for the money. It tracks as good as you line up the material. It has to be loaded square to the pinch rollers. The cut quality is as good as any.
