I don't think. But even if it did bottleneck it, a 10" fan would still put a 6 inch fan to shame. The CFM is just so much greater it's a huge difference. And yes like netsol said, fresh air intake from somewhere is a good idea.
Hey if possible I would recommend going with a 10" fan. The more CFM the better. This one works very good.

You could try creating a new user account in windows, and see if that works. You might have had some type of windows permissions error happen. Or try some windows permission error fixer tool.
Make sure you didn't run out of space on your hard drive? I would still try the msconfig -> diagnostic startup and see if that fixes it. You might have to try re-installing Flexi.
Check if any windows updates got installed. Unplug every device you can, usb drives, etc. Try running MSCONFIG and selecting "diagnostic startup" reboot and try to run Flexi.
