Why not outsource it? We do custom magnets in-house but only limited numbers otherwise way cheaper to outsource.

Yes, that's what my solution was. Except no need to "flatten" the png or convert to jpg. Just powerclip into a circle. - still a workaround not an acceptable fix
What about the pantone color shift? No reason for it to change just because raster images are thrown in the mix.

Test print 1 = vector square with pantone fill - exported as pdf
Test print 2 - vector sq w/pantone & transparent png/tif on blue background.

If the design came to me in vector pdf and it has small critical text I'll go ahead and make a pdf proof to send back to them.
Plan on "punch cutting" decals? Use two cut lines. 1 to do the decal cut then another contour about 1/8" bigger to do the punch cut. Just weed oot the edge after they're punched out.
