Did you open the cartridge valves before sucking the ink out? Also did you use a lot of pressure when sucking the ink? More than likely you've sucked the diaphragm off the pin inside the valve. Even if you open the valves, only slowly pull the ink through.

Mimaki did stump up for Pantone license, RLP6 has the Pantone Solid coated and uncoated V3 swatch table. Go into Tools > Colour Collection and its in there turn them on it converts the pantone to a defined LAB value

From the Local screen hit enter to show ink levels, then hit the function key should give you what the actual problem is scroll up or down as there may be more than 1 issue.

It's not an ink issue, either the print data being sent corrupted (PC/Software issue, cable got bumped or electro/magnetic interference, the firewire cable needs replacing or it's an issue with the firewire pcb, the adapter pcb or the main pcb, have had all the above cause this issue. Issue with the machine, could be a number of things, issue with a board bad cable or cable connection, fault with head, electric noise interference , if its under warranty get the tech out to check it.

The cap on any printer is a consumable, rubber always warps. DX5 style and up caps 6-12 months SS21/High solvent, 12-18 months ES3/Low solvent/Water based, Mimaki's take all of 5 minutes to change. 80% of issues I see are worn caps.

If you're using raster link 5 there is a built in firmware updater you can run. If not have a look in the JV33 bible thread I think there is the update tool in there.

Not 100% sure on the Roland Take up, but the mimaki's have an adjustable clutch on the drive end usually set at 50% initially, if the roland has one may need to be tightened, or if its old may need replacing.

Check the control cable from Main PCB to IO2, its the Flat white cable top right corner of the Main PCB may need reseating or check the power cable from Power PCB to IO2, its top right corner also on Power PCB, if that doesn't work might be looking at an issue with the Power PCB itself.

Another thing too check is the power/sleep settings for windows, a lot now are defaulted to turn the hard drive off after 20min, once that happens data stream stops. Have seen this quiet a few times now.

Pretty sure the original RasterPrinters(Flora's) had 1 or 2 PCI cards you needed to install in the PC to run them. Ask the person you acquired it from if they still have the PC that was running it. Other option would be to check Flora Digital if they can help out, or possibly EFI they bought out...

You need to do all 8 patterns not just the best. There re 8 patterns as they are for different head speeds, i.e.. STD and FAST print and also they are for the different dot sizes. Whatever the value of the patterns is this is the number you change the value on the display. i.e.. pattern 1 = -5.4...

Have you checked your test draw? Looks like drop out.

Given the numerous colour and head configs you can do with the CET machines should be possible to turn off in PH, but am not familiar with that software yet. Have you tried a new printer installation? I know RasterLink you select colour mode there.

Have you tried any other files? Could be this one has a corruption.
