We figured out where we wanted the marks then printed. They are nothing more than 2pt horizontal and vertical lines about .5" LxW.
They're almost worn off though. Found that using the vac holes works a treat for alignment.
Guide pins are manual so we don't use them. Can't afford a head crash...
We have corner marks printed directly to the surface in the lab at school.
For cleaning the holes you could use the correct wire gauge drill bit and a pin vise.

On the older Rolands the K channel of the K/C head is the first to pass over the material. This means it is the first one to run into or over whatever is in its way.
Looking at your test print the K/C head is knackered. Time to replace it.

Not sure if this will help but when cutting heavy laminate on my Summa I have a heavy brass blade holder. Adds a lot of weight to the available cut force. That and a 60 degree blade will cut clean through cast vinyl with 10 mil floor lam. might even be heavy laminate than that.

Banner frame and banner. Would take some work for initial installation but makes life easier for installation and change outs.

Take a look at a commercial electrical component supplier. They will have what you need. Probably have to tell them the expected BTUH to get the correct kit. I've been out of it for years but used to modify large electrical enclosures for fans and even micro a/c units.
For large areas of vinyl I use the white poly gloves from Horror Freight. If I lose them or wreck them it doesn't matter. A bag of them is less than 10 bucks.
In the lab at school we have some super slick application gloves from Italy. Better than the name brand gloves but they're stupid...
