Looks like the material might not be laying flat on the platen in the impacted areas, this would throw your bi-directional alignments off (m-gap adjustment in your machine).
To test this theory, print in Uni-Directional mode. If the problem goes away, figure out why your media is buckling...
Does the new (used) scan motor and the original scan motor have the same size gear? If so, you dont need to change anything in the system switches. If they are different sizes, "Enter the service mode and change the system switch on page 16 from 00000000 to 00010000"

That Cyan head needs to be changed out.
For a temporary fix, you can run a nozzle mask test print from the printer. Pick the best one and use this mask in VW6. The printer speed will be cut way down, put print quality should improve.

The film is likely not laying flat on the platen in the areas which this issue occurs. If you get down at eye level, you will see it buckles where the blurry print occurs (might be hard to see on a LEC2 with the front covers).

2nd check: During the cleaning process, the wiper should move from the wiper bath, to the pad, and wipe the printhead (cant remember the exact order). I have seen a few machines the wiper has gotten out of sync and it causes color...

Head "A" is showing signs of electronic failure. That's the bending of the nozzles you are seeing.
I would replace both captops, but plan on a head and damper replacement on the "A" printhead.
