You should be able to fix it up in either Illy or Corel.
I'd try Illustrator first see what it is in there that is giving Flexi fits.
Depending on what is in the eps the easiest way to make it manageable might be to turn it into a bitmap at the size you need either in AI or Photoshop...
Another way to go is to place the top edge exactly where it needs to be and tape the entire top edge from front to back with 2"masking tape so it can't move.

You have not given enough info for anyone here to ballpark a price for your project.
You should meet up with your friend with one of the vans and go over what areas of the van he thinks the graphics should cover.
Take notes and measure out these spaces. Measure out the wheel base or some other...
Check the type of crop marks you are using, if you use the segmented type with the "T" shaped intermediate mark you can't rotate your layout to cut.
You might be using segmented without out knowing it, if the step size is too large CM won't add the center marks but still label them that way and...

Not a lot of info in your post but it sounds like you just need to rotate your image 90 degrees.
Your panel height is 98 and the length is divided into the number of panels you want to set(or by what your max print width is for your printer).

Looking at your photos if you have a sizeable quantity to get done I'd invest the time to get a good fitting template that will leave a small gap (1/16" or so) or so around all the cutouts and contour so you'll have a little leeway with the install.
Cutting that many openings on each by hand...
