With my understanding, they aren't "penalizing" the sqft of a sign, is actually any signage that they have so they have an allotted 32 sqft of signage for x amount of property/store frontage that they own/rent.
Also make sure that your bars that the vinyl sits on are even, one of mine was on a different track and I didn't notice for a good 2 or so weeks, and caused what your getting, I was starting to think that it couldn't cut anything straight!

I like Gino's advice about the blank magnets. So why not make a professional logo that would get him more jobs, and tell him to put blank magnets...
O_O oh. Have you noticed any issues with printing? I wouldn't be worried so much about the lines clogging, I had to keep my lines w/o ink running through them for 3 days and didn't have any clogging, kept the head soaking. I would personally do a head soak just to be safe on that end.
