First off. If your going to transfer a file from illy to flexi you should put it in .eps format. Sometimes flexi has trouble reading the .ai files correctly.
Polaroids show up only when light is transfered onto them correct. Black cloth stops light but not UV light. Put an unexposed poloroid under the plexi with a black shirt over top and let it sit outside for a day. If it changes then you know you have it the wrong way. And vice versa.

Your other option. Make it as big on the screen in flexi as you can without seeing the lines. Then take a screenshot. Paste that back into flexi and use that.

Only way I can explain is that it's in the .jpg. Like someone put a layer on top so you cant print it. When you zoom in on the .jjpg in flexi really close are the lines there?

Just transfer your file to flexi use the contour cut feature to make your cut line and then go back to illustrator and create the rest of your file there.
Try increasing the vacumm to hold the media down better. Also if you print alot on materials smaller then 48" your platen can get alot of aerosol ink spray on it. This can cause the holes used for the vacumm to clog.
