Are you switching conditions where one condition is tool position 1 and another condition is tool 2? I noticed that sometimes I have to restart the machine for it to switch tool positions correctly. Now I always restart the cutter if switching between tool positions

I just printed this file on banner I had loaded and its printing perfect, this was matte speed. Have you tried printing in faster modes is the problem still there in matte speed or matte quality?
I don't have any other suggestions, I've only see the problem you have due to materials
Run the material though the printer the other way, rotated 90 degrees to see if the pattern direction changes to rule out material. You can splice in a rotated section of material onto the roll to test
Do you only see that in matte mode?
Have you tried different "strategies"
What material is that in the picture? I've seen stuff like on on certain materials and I think it has something to do with the material surface

Yea but it takes under a minute to mount a 4x8 on flatbed table. Again if you're doing a sheet here and there idk how much time you're saving and if you are doing more then there are probably better flatbeds available in this price range
So let's say you save 15 cents/sq ft on vinyl printing direct and a few dollars in mounting labor per 4x8 ft board .
This hp printer is 90k, so you'll have to print a couple hundred thousand square feet of rigid before you come out ahead vs doing on roll2roll.
Again this is keeping in mind...
Seems like a roll2roll printer + an application table would be a better and much cheaper way for doing rigid in low volume without any sacrifices on roll printing
