RGB and CMYK color specs will vary from device to device, so they are not reliable communications tools for color values. Pantone is a color standard, but intended for offset printing, not CMYK inkjet printing. There are a lot of sign shops that don't fully understand these basic color...
Usually if you Initialize the software from the start menu, it will do get the same results. Bert's method gave you a new folder location. Initializing the software cleans out any files from the existing folder location.
Or you could print from VersaWorks and use Flexi as your design software and just export as an EPS or PDF then open your file in Versaworks and print from there.
I've replaced a lot of those. Rather than risk a liquid in the plotter (though there's not much under there that would be damaged from the liquid for the most part) I just rub the adhesive with my thumb and work my way down the strip. It takes a bit of elbow grease, but not a lot of time...
You'll never get good color from a print head that doesn't fire all the nozzles. It doesn't matter what color mix you use in the file if the print head isn't cooperating.
Check/Replace your maintenance station as a first step. Then post a picture of the nozzle test print for further help if...
Even if you've run other Roland equipment, it's gonna be worth it to get trained on the FT specifically. The table controls are a lot different and flat bed printers in general have their own learning curve.
