Depending on what hardware and software you are using you could try reverse registration marks.
This prints a black square leaving the 'mark' the color of the material. It's an option with Flexi and Cutting Master 4 on Graphtec plotters. Might help.

I think acid wash would help - not sure it would remove all of the shadows - depends on how much the exposed shell has weathered.

Looks like run of the mill corrosion. We see a good deal of it here on trucks that are not wrapped. Even the stainless trim corrodes down here at sea level. Unwrapped hardware on the truck looks like it is well used.
It is pretty hard to cut through the powder coat/baked finish during install...
