Things like that and other strange behaviors are why after testing Onyx on more than one occasion it never made in as a production RIP around here. Files that Onyx had issues with (and couldn't as much as give you the PS error) our other RIPs had no problem with.
Sounds like a obstruction somewhere. Find where is the head at when it does this and check that area.
How often do you clean and oil your head carriage rails?
I might be missing some setting, but does any know how to do multiple copies and be able to have the duplex alignment mark print (and then read them) after each copy. Sending each copy 1 at a time is pretty unhandy. Making multiple duplicates don't seem to be very practical either.
I would start with a new media preset instead of duplicating it and then create a new profile. Also make sure you don't have too many preset as a some point the hard drive in the printer gets full and won't let you add new presets or profiles.

Should be a door or panel where the controls are that will have a main board with daughter boards attached. Sometimes they may work lose or get poor contacts and just need reseated. Also check tightness on all wiring connection and reseat the wiring plugs as well. If that doesn't that care of it...
First thing I would do is find all the control cards and reset them, with unit unplugged of course.
Also might try if you haven't already is hit the emergency cutoff and see if that might reset something.

I mostly use the onboard i1 but I drive it from the Colorgate RIP. If I am creating a profile with Fiery XF I use an i1pro 2. But I never use the printer to generate the profile as they are pretty crapy.

There was a few times in the past where we used aqueous printers that were not driven with a RIP and using an RGB equivalent of a spot color was are way around that. So if your printer has a high gamut than say SWOP then it might make sense to use RGB so you can set PS and IL to the same setting...

Two choice as I see it.
Do the output CMYK values for your printer with Color Replacement on the RIP.
Or, make the input match by creating the same color from Il and PS, meaning both Pantone Spot or both RGB having the same working RGB profile.
Both methods have been demonstrated here, and work.
