We cut a lot of substance materials used to use a graphtec fc7000 it would cut in one go then a second cut to do the perf cut biggest problem was the general accuracy mainly due to the material does not like bending over the bed.

As said down to feed calibration. You can reduce the effect if you print and cut across the machines. And once you move away from standard materials the problem will show more.
Or if you have to go in the feed direction then calibration for that material.. or at worse squeeze stretch the cut...
What I liked about the older head system it was individual

Carefully doing flush adjust etc. But at the moment if I connect the small side spring the seal fails. I keep looking at the mechanism to see what's worn or out of alignment.
When it goes for the back ones does it just stop and say marks not found or does it think it's found one and giggles about before it says not found
On some of the older machines is a search limit it will travel the same distance each time but just stop at the limit and report mark not found...

Our corel to zerox had multiple page and colour problems from there drivers so we create a pdf from corel and print from acrobat through the zerox postscript driver. That works well and consistent.
For the odd colour pick we chose from a pre printed cmyk chart

Yes the graphtec should be set to do this on the outskirts side for normal weeding inside for reverse weeding but the fact you can notice the nick means something is wrong with your set up of the blade posibly it's just sticking out to far

I was ready to buy dx4 sx cash in hand but worries about banding asked for test prints they looked superb but all only 80 mm deep wonder why.. except a a4 print cmyk that had poor banding.

As you said the cutting is done in the order you created them.
Graphtec sort is looking for the nearest next loop start from the finished of the one being cut in the across direction. So will lead to unexpected results as it tries to reduce the feed back and forth
