Make a rectangle the same size as your banner, make sure it is on top of everything else on the artboard and centered horizontally and vertically, press CTRL+A to select all then press CTRL+7 to create a clipping mask around the entire deal, that should resolve the issue entirely.

The 48" roll is suspect, which is why I am of a firm belief that it is the Hexis brand of matte that was used here, and no frickin way it cost $120.

No you can run it once, they just cant be part of group, Ie: you cant take two object you grouped together and one that sits by itself and run the pathfinder on them with the desired result. You have to un group the first set of objects in order for the action to do what you ask of it with the...

At least its an easy fix :)

Pathfinder does not like "grouped" objects, this has been a long running issue with Illustrator. Ungroup and then use your pathfinder, everything should work just fine after that.
