do you have the ability to print through illy? and cut through winplot?
if something goes screwy...try another way.
this could be leading you astray from your actual problem though. what kind of setup do you have? this seems very big.
i think it is the media size cutting off somehow. can you do the "show me" option before cutting to be 100% sure where the cuts will be made before doing the final cut? That would at least prevent you from printing and cutting over and over...

When sending files to test for linearization, the software defaults to the High A setting.
I have been using the High B setting for two years now and creating icc profiles with the default test prints for linearization and characterization.
I only noticed this because I aborted a test...
Just throwing this out there...has anyone had any luck using a copier to print on removable vinyl? I have gotten the toner to adhere initially (scratch test) but then is wipes away after a day. I am thinking the final print will have to be laminated or sprayed or something....

i just think colorburst doesnt quite seem to match up icc profiles well that were created with production manager. maybe they work better with a different rip as mudmedia stated before.
colorburst does sometimes handle difficult files better in regards to transparency, overprints, spotcolors...

has anyone had any luck printing on static cling material (general formulations) without head strikes?
I am only able to not have head strikes if i dont use the side roll guides.

i agree with sfr table hockey. try to limit your ink and that should get you to where you need to be.
solvent and paper just doesnt sound good though. I never was able to get good adhesion to any kind of paper on the epson gs6000.
try using a pigment / aqueous printer...
It seems like this software could eliminate flexi? I heard about "transparency fixes" before...there is a lot of workaround in flexi to get transparency just right.

Do you just save a different file for the contour cut just drop it over the linked image?
Is this possible? It is late in my work day and my mind isn't wrapping around this concept too clearly.

Does it handle transparency well? (better then flexi?)
Is it able to apply contour by just dragging and dropping a file from other software?
