The only part I can answer is that I always had better luck using EPS files from Illustrator in Flexi than I did using AI files. Strangely, though, Corel's AI exports sometimes worked better in Flexi than the EPS exports did.

Flexi (FS) files are proprietary. I've never come across any software other than SAi's (the maker) that will open them.

Seems to me like Flexi has a function for this, as does SignLab (I know EngraveLab does). You could also use Free Barcode Generator - Create barcodes here and save as an EPS.

Ours starts and finishes on the "right" side (when you're facing it). Only thing I could suggest is changing your origin to the left side.

GFC used to offer an optically clear that worked pretty good. Can't recall the part number. The 3M is pricey, but it's the best I've come across.
