It's very strange that your having the exact same issues on 2 machines at the same time. You haven't had any power surges or quick power lost or anything of that nature just prior to these problems starting?

My suggestion moving forward after you get those parts replaced is to run a normal cleaning every morning prior to using the printer, then doing a manual cleaning once a week. The manual should give you proper instructions on how to do this. You'll need some cleaning liquid and cleaning swabs...

Could be a faulty scan motor, but as it's a new machine, I'd think it should be okay. I guess you could try. Maybe see if your technician has a used one that works he could try first, just to confirm, then spend that extra money if it proves to be the cause.

Just to confirm, when you swapped the cables, you left the heads in their proper place, just switched the ends of the magenta yellow cables on the cyan/black head a vice versa, and it should have printed black and cyan where yellow and magenta would be and vice versa? If you haven't and you do...

To rule out the cap tops, have you switched them, moved the yellow/magenta to cyan/black? If it still doesn't work, you can rule that out pretty well. Did you try swapping the head cables?

Most likely, because you are still taking out the head to replace the manifold, I'm assuming, if the same as Roland's.

I see it takes either Eco-Sol Max or Max 2 inks, which should mean there is a chance that you aren't locked out of the service menu?

You're right, not sure why I got confused with that. Guess for some reason I was thinking it took the same ink as the SG.

Are you looking at buying a BN-20, is that why you've asked this question? If you want a Roland that doesn't lock you out of the service menu I think the VS-i models and older would be your only options, so used, not new.

TR2 is Roland ink, unfortunately they lock you out of the service menu. If you no longer have warranty and are in the US, there was another thread that explained you can contact Roland and advise them they are violating your right to service or something along those lines and they should be able...

From what I understand if you're running TR2 inks, then you're locked out. EDIT: Turns out I was incorrect and the BN-20 uses Eco-Sol Max and Max 2 inks.

If that's the case, you can always try a little more cut pressure too, as it could be there isn't enough pressure and it's peeling up those edges.

There are a couple things that come to mind, first is that the ink isn't quite dried enough prior to cutting, second it that the cut pressure is too high and last is the speed is too fast. Try slowing down the cut speed to something like 20. As for the pressure you want it to cut through, but...

They've done well for me, especially the older models. Unfortunately the newer models have you locked out of the service menu, which is frustrating to people like me who can and do their own maintenance and servicing of the printers.

I don't have a Mimaki, but I've had similar issues on my Roland's and it turned out to be the cap top.

Did you ever change the Cap Top?

I believe you should be able to cut it, but might need to do a couple passes as mentioned above. If you can locate the one you'd like to buy, maybe ask the seller to try cutting it for you to confirm.

The problem with deflection, is it usually causes spray over. That's why I suggest doing the 48 hour head soak prior to anything else, because it could possibly be recovered. Could also try pulling ink from the line after the cap top, that might help a little if the head soak doesn't do much.
