"before it starts printing, it wastes about 20 inches" Makes it sound like he is talking about a media advance when the job starts before it actually prints. But yes your right you can move the media where ever you want when you load it after it goes through it's loading routine.
Check your settings (printer and RIP), it should not need to move that much media before it starts printing. I have mine set to start printing without adding any margin at the beginning of the print, well maybe 15mm or so.
One thing I forgot to mention is the limited nozzle redundancy with only one printhead for the lc/lm inks. That also could be a cause of color inconsistency.

Is your firmware at 7_00.11? That is supposed to help long run consistency.
Depending on how much ink (the light inks especially) your laying down, how many passes you're using and your color mode is CMYKcm you could be getting ink starvation in the one...
I suppose with .030 styrene is too rigid but thickness isn't necessarily the problem. I run a a lot of 18mil film through the L360 and it prints beautifully.
I have always liked the functionality of Colorgate also, but I can't seem to get as good of profiles out of it's profiling software. When I have used it I would use other profiling software to create the profiles and was much happier with its output that way. My own personal favorite is Fiery XF...

If you can get it through your head that the problem is ink starvation and do you test on real world files/print jobs that would likely use maximum lc or lm over a large area, you then would be able to understand the issues with long run color consistency.
