on my fc7000 you can turn on perfcut in the plotter menu by assigning a condition and cut type.
work flow would be.
find marks
send normal cut file with go to home after cut
select condition send separate perfcut path .
i have a sc 540 that will not change to versaworks with out major mucking about, so won't bother.
wasatch do a single printer upgrade from colour rip for not a lot of money far less than a full program.
but i am still happy running colourrip it just works fine.

have a look in the profile as well for feed calibrations as well as the machine.
how large an area are you printing and cutting in one go. the more pinch rollers you can use the better bit tricky if doing print and cut immediately.
i normally only do a area about 1200mm sq as that fits my...
i have a VS540 and both your problems i think are to do with the feed calibration, set it to 0.
alliteratively print with reg marks and send the cut after if that works back to first point
sure that means a cart is missing even thou you say it is not.
but it may be asking for a colour your not expecting so best test with a small cyan only file

got caught out printing on to material not kept in the print room, had to pre feed it over the heaters a few times then printed band free
there are 2 adjustments
normal print and cut adjustment in the user menu
cut to alignment marks is in the service menu. on most roland machines.

as a by the way look at the outer 2 3 turns of the vinyl on the roll and see if they are 1 - 2mm wider than the rest of the roll.

as a cutter it was one of the best i have its larger brother and as a printer rubbish but still use it every day as a cutter must be 8-9 years old now, and still cuts as well as a new one, (i have a FC7000-130 as well ).

move the head with the keys to the area where the problem starts press base point and do a test print. and compare with a test print done in the normal place.

never tried water slide but you can use a cast clear or white and use the cutting to cut to shape. really is the best tool for the job and if your art work is up to it i don't think you will make better.
if using any clear over spray then only use the resin ribbons.
