I would guess these marks are from too much heat. Try lowering your pre- and print heats.

Did you set the gradient color mode to CMYK? The gradient color mode should match the colors that comprise the gradient. You can do this in the Advanced Settings tab. You can also add the gradient to your swatch table from this tab.

Hover over any open swatch table, right click and select New Table. You can drag existing swatches into the new table and add your own colors.

This can easily be accomplished in either software. In Flexi, you will need to Ungroup and then Unmask the artwork to get rid of the "box" around the vector artwork. I agree that you will want to add a thin red outline for bleed prior to cutting.

We use GVP's method on long-skinny prints--basically use the laminator to hinge the print in the middle to minimize the skewing. I also recommend incorporating bleed into the design and slowing down the laminator.
