Did you set the gradient color mode to CMYK? The gradient color mode should match the colors that comprise the gradient. You can do this in the Advanced Settings tab. You can also add the gradient to your swatch table from this tab.

This can easily be accomplished in either software. In Flexi, you will need to Ungroup and then Unmask the artwork to get rid of the "box" around the vector artwork.
I agree that you will want to add a thin red outline for bleed prior to cutting.

We don't use much acrylic, but we have a client that does. We've done some work for each other over the years, and they warned us never to use alcohol on acrylic--especially on the edges.
We use GVP's method on long-skinny prints--basically use the laminator to hinge the print in the middle to minimize the skewing. I also recommend incorporating bleed into the design and slowing down the laminator.
