also make sure your machine is parking the heads in the capping station properly. if it doesnt then your head will dry up a little causing it to need a good washing after sitting.
those streaks are from your squeegee. its hard to do without getting those. soft even pressure and even strokes help. but the good news is, they tend to go away after its been in the sun a while.
if you work it slow and easy with a soft squeegee i tend to not get the marks that bad.
i have a special print file set up that prints just crop marks. with a cut path so that it covers everything but the tips of the old crop marks. this i use for alignment. luckily i almost never need to use them.

when we laminate perf we always use an optically clear lam.
the install is pretty simple working in small strokes as to not stretch it and working at leaving no air bubbles. the air doesnt work out easily.

as a latex printer owner. i switched from my mutoh to latex and its worked out great for me. latex is cured in the machine by a lot of heat. i think my machine normally runs at 230 degrees. so air conditioning is very important.

its hard to see in your images, but i can tell you your black print head is a mess. needs a lot of clean up work. also your printhead alignment might be off a bit. this could be causing your main issue

when i have window perf i cut it 1 of 2 ways. a good tuck and edge cut or i have a little metal washer i put the knife into and it glides along making a uniform cut
i would look for something stuck to the tool holder. manually flick it up and down. look for a broken wire.
mine just had an issue where it wouldnt drop the electric eye and read crop marks. i have to do a factory reset on it and then it worked fine again
