Are you talking print/cut, or just cut graphics? Much of the print media with air release can be tricky for cutting smaller items- especially when laminate is added. I solve that by always having an extra plotter blade/assembly that's used only for small text/items. It's always the newest...

For alignment, I would always cut a rectangle (or square) around the graphics and trim out for a straight edge to use. You might also want to make note of how your installers transport graphics. I found they were often the root cause of graphics getting messed up because they'd just (literally)...

I'm not familiar with any transfer tape that sticks to a liner. If you're having problems with transporting cut graphics, I would suggest cutting a weed border around your plots and leaving what's outside of it- applying the transfer tape over it. The "extra" vinyl will give your transfer tape...

My first thought was horsepower!

A solution for that particular job would be to print all black (no "cut out" for the fluorescent) and then apply the cut vinyl. Doesn't solve the underlying issue of the print size and cut size not matching, but it would take care of the particular job.

You could try the "Resample" feature, but if the artwork isn't any good to start with, you probably won't have much luck. You could vectorize and resize in Flexi or have the customer send you the art with the correct formatting. When they tell you they can't, let them know how much it will cost...
