The issue is that the ink over time etches into the tubes and print head components. You can't ever fully remove it. The long store process gets enough of the ink out so it won't be clogged when you ink it back up with the same ink but it doesn't fully remove the old ink.

This is correct. Its hard to see in my picture but the white ink lines are in the zip tie behind the metal bracket on my printer.

It is very rare that a CR Board would cause this issue. It is almost always a blown F2 fuse. Did you try to test the fuses outside of the main board? We have seen false good readings when it is in some boards.
So the printer goes thru the motion of printing but doesn't actually jet any ink? You can see ink going thru the maintenance station when it is cleaning?
