it's ok to stray away from the default settings in queue A. You have to experiment a little to see what your equipment and software are capable of.
Yes you can print on coloured vinyl. Adjusting your settings will help.
I've only had a similar problem once. It was avery A6 silver vinyl printed with eco-sol max ink, unlaminated. Only the graphics on the hood and roof where affected by a brown "stain". The graphics on the side of the car where fine. I tried variouse products hoping the clean the brown but...
I would just pop them and let them sit to make sure it's a sellable product. Otherwise, yeah, reprint.
You could have avoided the bubbles by adding a little back tension on the media before starting the machine up again.
Don't know anything about that stuff but I would also be concerned about removability. I recently used Mac Tac Street wrap for a short term campaign. I was happy with the results and I didn't need a pressure washer to remove it.

Recently bought a bag of micro-fibre towels from costco. they're awesome and you can wash and re-use them. They've been very effective when prepping a substrate for vinyl application. They're also pretty good a cleaning up adhesive residue.

I agree, I don't think that's the cause of your problem but i would run a uni test just to rule it out. Plus if you get good results in uni, you can at least keep your printer running while trying to find the real issue.
