If you installed the USB driver correctly when selecting a port in Flexi, the option of, "USB_PRINTER_0" should show up when the printer is plugged in and on. If it doesn't show up, the driver is not installed and/or the machine is not plugged in or powered on.
The service manual does not have any info on repairing or even diagnosing boards unfortunately. It will basically say to replace the board and be done with it.
If another board prints fine then it has to be the board,. My first thought would be bad transistors. The transistors amplify the signal that goes to the heads and if a transistor fails it can affect single channels like yours are. Especially on older machines.

The firmware you have installed will not allow you to downgrade so it's not worth trying anyway. Mimaki knows why you want to downgrade which is why they put in the protection. Everything you try will fail short of de-soldering the NVRAM and re-soldering a blank one on.

The Bi-Directional Alignment is an end user function so it won't void your warranty. It looks to me like whoever did the alignment in the first place just got the negative and positive number backwards.
I think this might be a material issue. Does it happen on other vinyl types? Try printing 20% of any color and see if it makes the same pattern. If it does, I would put my money on bad media.

It could be that or the cap top is just slightly off and not sealing 100% with the head which I have been seeing a lot in older JV33 and CJV30s. A lot of the time it's just a bad cap slider. We include the slider with the cap top if you order it.
