both rollers have to be on grit parts and should be marked by lines on the cross rail cover so you can see where when material is loaded. if i remember there are material eyes front and rear to detect no material a 3mm ish oval hole in the front and rear lower cover towards the right hand side...
i had one when they first came out was not a capable machine at all the pc 60 that followed it was excellent to a point compared.

what Joe said but this used to happen on my vs after double checking the tool height adjustment found to be ok and only just enough blade showing i dont fit the knife holder all the way down to the shoulder by 1mm as the allowance is only 2.5mm - thick material a bit of blade and the media...
similar was muck on the carriage bearing wheels - quiet just cutter then noisy with print head connected.

the main problem is you will run out of material at the end and uncover the rear media eye although the pinch rollers may still be on the material. tag a post it note in the right position to fool it.

first you have to establish if that is really the cause measure between the ticks of the marks and take away any eps pdf boarders inc in the file or rip to give the printed length. presuming by your description it does not have a printed boarder.
there are instructions in the manual...
this could be that the printed length is incorrect (feed print calibration) and the cut length is being adjusted by the machine to match the print length as it should be after its read the marks.
think the confusion is the manual is referring to the old style pump which had 2 input and 2 out unlike the upgraded pump 1 in 1 out just a thought
yes the pump should suck from the captops push to the waste the case of the new type is marked with a direction of flow arrow
